After updating to ELAN 4.1.0, the visual order of tiers to the left of the annotations when sorted by hierarchy is reset to the original order of the tiers every time I re-open an .eaf file, even though the new order is correctly saved in the relevant .psfx preferences file.

In other words, the original order of tiers is:
notes (root)
ref (root)
->text
->->ftrE
->->ftrS
->->ftrLing

which I then rearrange like this:
ref (root)
->text
->->ftrLing
->->ftrE
->->ftrS
notes (root)

This new, rearranged order is saved correctly in the relevant preferences file, but when I re-open the .eaf file, the tiers are set back to the original order. Importing the preferences file does not work, either. This was not a problem with ELAN 4.0.0 or before.

I'm using ELAN on a MacBook Pro with Mac OS 10.6.7

So far, other preferences (such as zoom level or current active tier) are saved correctly when reopening the .eaf file

Thanks for reporting. We noticed that there are still some other problems related to the tier sorting and visibility as well. We'll try to fix them.
