If I understand the situation correctly the short answer is just: no.
You can link any number of media files to an annotation document (via File -> New or later via Edit -> Linked Files) but the audio will always be taken from the first file in the list (the "master" media). So, if the first file is a video, you'll hear the audio from the video file, if the first file is an audio file you'll hear that audio file.
It is always possible to change the order of the files in the list (and thus the audible audio track) but that is not done "automatically". So, that's not very convenient. It is not (yet) possible to set the volume of all media files to "100%".
Also, the waveform viewer always visualizes only one audio (wav) file at a time.
I don't know of any application capable of doing what you want.
